This process creates novel combinations of parental alleles and it drives evolution.\u00a0 The so formed zygote has a unique genetic constitution. Identification and studying the <span id=\"urn:enhancement-41510777-39a3-4562-b417-289b1b23f100\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/homologous-recombination\">homologous recombination<\/span> in a genome is important as its gives a sense of evolution. These tracking, also helps in identification of disease alleles in zygote. The variants in genetic codes is haplotyped. Also there is possibility of numerical and structural anomalies occurring during gametogenesis and are common in embryogenesis. The consequence of these anomalies and understanding of the mechanism is still difficult to achieve.\u00a0 This leads to an interest in analysis of both haplotyping and DNA copy number of human single cells, particularly human gametes, zygotes, and blastomeres of <span id=\"urn:enhancement-cb3082f6-5304-47c6-a223-118bf99f4c2c\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/embryos\">embryos<\/span>.<\/p>\n<p>The application of this understanding can be applied to avoid the transmission of <span id=\"urn:enhancement-fbf843bf-81b5-468f-8cf7-a9e47a3617f9\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/hereditary-disease\">genetic disorders<\/span> and to improve the success of in vitro fertilization (IVF). Though genotyping in haploid cells is easy to readout reconstituting, the haplotype of a diploid cells is more challenging. The limitation of the diploid cells requirement of metaphase cells for Microfluidic separation of intact homologous chromosomes from a single cell and subsequent genotyping of chromosome-specific amplification products makes the application of technology in diploid cells difficult. This limitation is countered by family based haplotyping of diploid cells. But these haplotyping requires single <span id=\"urn:enhancement-34acfd14-fe68-41c4-9aed-d56e9c21aac2\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/nucleotides\">nucleotide<\/span> polymorphism (<span id=\"urn:enhancement-5b0250dc-80ba-4d29-b6ff-2595381a38d4\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span>) genotyping cells. These <span id=\"urn:enhancement-3c40e7b1-0c95-45c6-8384-30c5d9c5ce0f\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> cells are prone to errors. It is contributed by the fact copy-number state of the <span id=\"urn:enhancement-00019bf6-4225-4c69-97c0-f7a45f909a68\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> is ignored and because the abundant whole genome amplification (WGA) artifacts in single-cell assays produce false homozygous and heterozygous <span id=\"urn:enhancement-dd4e3f63-2c8c-4822-bbf3-6e2d12cebc04\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> calls. Various methods for DNA copy-number profiling of single cells have been developed. The profiling methods rely on transforming probe intensities of microarrays or next-generation sequence read counts into DNA copy numbers.<\/p>\n<p><strong>Material and Methods<\/strong><\/p>\n<p><strong>siCHILD<\/strong><\/p>\n<p>A computational method for single-cell genome-wide haplotyping and copy-number typing of the haplotypes in a cell, is siCHILD. This method allows determining the inheritance of linked disease variants. It can track down abnormities if either parental or mitotic\/meiotic origin of haplotype anomalies in the cell.\u00a0 Five modules are developed for this method. It uses as input discrete genotype calls (AA, AB, BB), B-<span id=\"urn:enhancement-04736896-27ed-4dae-b677-a99ab66c1dd1\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/allele-frequencies\">allele frequencies<\/span>, and logR values of <span id=\"urn:enhancement-14535747-87d1-45e5-8dc4-3e034be755ff\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> along with phased parental <span id=\"urn:enhancement-d9ed6f5d-8226-486e-ac42-2121e264e117\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes. siCHILD is developed in R.<\/p>\n<p><strong>Module 1: Quality Control of Single-Cell <span id=\"urn:enhancement-050bab44-341a-4d53-8740-52cbc81c5c44\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> Data<\/strong><\/p>\n<p>In this module we first identify the substandard WGA cells. Perform a quality control on the single-cell discrete <span id=\"urn:enhancement-f6104d27-37ec-4478-86dd-a71d2d0b3c0e\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes and logR values. The cells are hybridized and the WGA products are analyzed. Discrete <span id=\"urn:enhancement-ffe93a11-2cbe-4921-9e18-19eafe6c3bbd\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes are determined with data analysis software.\u00a0 The logR is the base 2 logarithm of the summed normalized <span id=\"urn:enhancement-0e9d4b90-c17a-41f1-82e1-129546a98848\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> probe intensity values observed for each allele in the sample versus the expected summed intensity values derived from a set of normal samples(e.g., for a single cell the logR of a <span id=\"urn:enhancement-544e82f7-ea37-44e7-9aa4-f063609276a7\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> is logR=log2(R<sub>single cell<\/sub>\/R<sub>expected<\/sub>).<\/p>\n<p>For each <span id=\"urn:enhancement-79360b83-9098-4725-a08e-4d6272d7e574\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes of single cells the rates of NoCall, allele-drop-out (ADO), and allele-drop-in (ADI) by using parental genotypes as control. The parental genotypes are derived from <span id=\"urn:enhancement-59bc9410-5181-4f72-bed3-f321016b1cac\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/dna-samples\">DNA samples<\/span> extracted from white blood cells.<\/p>\n<p>For instance, for a <span id=\"urn:enhancement-88f0a148-2269-40c3-8519-792b349f6939\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> with paternal AA and maternal BB genotypes, a cell of a conceptus is an obligate heterozygote AB; thus, detecting an AA or BB genotype for this <span id=\"urn:enhancement-e0b8f017-6430-4f31-b8cb-b67d9a7400fe\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> in the cell represents an ADO event. Similarly, the detection of an AB genotype in a cell of a conceptus for a <span id=\"urn:enhancement-272c471e-d861-4ab1-9b67-96cc238f1fe2\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> with paternal AA and maternal AA genotypes denotes an ADI event.<\/p>\n<p>The quality of the WGA is not only expressed as mendelian errors in <span id=\"urn:enhancement-dfdf3b06-3496-4c73-9930-88fc6d4a514c\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span>. It might also reveal chromosomal DNA copy-number and copy-neutral anomalies present in the cell. <span id=\"urn:enhancement-3b3d8e63-b224-4c28-bcf6-25b52619ce7f\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/monosomy\">Monosomy<\/span> or a uniparental isodisomy across the whole chromosome might be understood as ADO, and NoCall across a full chromosome might indicate a nullisomy. To evaluate these scenarios, the pattern of occurrence across the whole genome ADO, ADI, and no call events are visualized genome wide inspection. It is also aided by supervised and unsupervised hierarchical clustering of <span id=\"urn:enhancement-4c42d3a5-6e0a-40d9-b2cd-ea765bf1a19e\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span>.\u00a0 This clustering evaluates relatedness of cells as well as large-scale DNA copy-number aberrations within cells on the basis of <span id=\"urn:enhancement-c9b17b4b-9b2d-4255-9dab-4b8e4b08be38\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes. Substandard <span id=\"urn:enhancement-d94928eb-f56d-4cfc-8e72-d849b0e250a9\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> clustered on unexpected branches are excluded from further analysis.<\/p>\n<p>When high standard deviation (SD) in the logR values is found, the <span id=\"urn:enhancement-df386b6a-53be-4eea-862f-c39fa0eb3af9\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> is labeled as substandard WGA. However this high value may be contributed by from acquired numerical aberrations of chromosomes in the cell, due to chromosome instability of the cell type. To distinguish among both possibilities, we first determined the SD in logR per chromosome and subsequently summed these chromosome-specific SDs per cell to a single cumulative standard deviation (CSD) value per cell. For QC filtering, a mixture model of two normal distributions was fitted to the bimodal density <span id=\"urn:enhancement-d8a2f165-ec07-43ce-9bde-4abda947a070\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/function\">function<\/span> of the single-cell CSD values across all cells. Cells within 90% of the main low CSD distribution were retained for further analysis<\/p>\n<p><strong>Module 2: Single-Cell Haplarithmisis<\/strong><\/p>\n<p>Haplarithmisis uses single-cell <span id=\"urn:enhancement-e374bba4-cabf-4e41-9346-21399fc929a6\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> BAFs and phased parental genotypes to determine genome-wide haplotypes, the copy-number state of the haplotypes, as well as the parental and segregational origin of putative haplotype anomalies in the cell.<\/p>\n<p>Haplarithmisis applies the following eight steps.<\/p>\n<ol>\n<li>The parental genotypes are phased via an available <span id=\"urn:enhancement-e415fd50-243f-43cb-88cd-d858694c6946\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotype derived from a close relative.<\/li>\n<li>The informative <span id=\"urn:enhancement-709f9547-73a2-49ef-a11f-7290f3df6ceb\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> loci are identified. A <span id=\"urn:enhancement-8247254c-b688-4f23-bb69-c07525447c43\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> locus is defined informative when one parent is heterozygous and the other parent is homozygous for this <span id=\"urn:enhancement-1cfb97d5-5c68-447c-81d9-e47b563d1aa5\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span>.<\/li>\n<\/ol>\n<ul>\n<li>The informative <span id=\"urn:enhancement-85a7f0bf-07ea-4481-a265-781b0715fa64\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> are categorized as paternal or maternal. An informative <span id=\"urn:enhancement-7c54bafd-c75f-4b25-97d0-a87d306bc6dd\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> is defined \u2018\u2018paternal\u2019\u2019 when the father\u2019s genotype is heterozygous and the mother\u2019s genotype is homozygous. Similarly, an informative <span id=\"urn:enhancement-14ee993d-8d12-42b1-90a5-9c00845eca2d\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> is defined \u2018\u2018maternal\u2019\u2019 when the mother\u2019s <span id=\"urn:enhancement-93a494f4-f04f-4b8d-912c-3169142fa045\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotype is heterozygous and the father\u2019s <span id=\"urn:enhancement-caf95c3d-3b01-4c38-b872-3288bd8a7e1d\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotype is homozygous.<\/li>\n<\/ul>\n<ol>\n<li>These maternal and paternal informative <span id=\"urn:enhancement-e09015fb-f760-4c70-bb8c-81553bd989e3\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> loci are subcategorized on the basis of phased parental <span id=\"urn:enhancement-77c671f2-539f-4153-8fb8-4a359e008540\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotype combinations. These <span id=\"urn:enhancement-4c014589-859d-47ae-b8c3-7497e3480fb9\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> loci are labeled \u2018\u2018P1\u2019\u2019 and \u2018\u2018P2\u2019\u2019 for the paternal informative <span id=\"urn:enhancement-04b4bc88-472f-485b-9297-0db0e5d659fe\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> category. In the maternal informative<\/li>\n<li><span id=\"urn:enhancement-6ef0cf7f-43b4-4418-a9aa-167e1c7d2c52\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> category, <span id=\"urn:enhancement-4adaa03b-cf3b-47ac-8750-598fc27d86c0\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> loci are labeled \u2018\u2018M1\u2019\u2019 and \u2018\u2018<span id=\"urn:enhancement-cf53a2dd-c33c-4cb7-ab10-fff21fce5642\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/m2\">M2<\/span>\u2019\u2019 accordingly. The <span id=\"urn:enhancement-016e36a3-4a18-447f-91a1-c05d13b25a6a\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> BAF values of the single cell are distributed into a paternal or maternal category according to the informative parental <span id=\"urn:enhancement-6cce7913-ec91-4a72-b09a-25590a2d0018\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes defined in step 3 and step 4. Paternally informative single-cell BAF values are derived from those <span id=\"urn:enhancement-25e9615c-56ee-4666-ab07-02ca7c20bedf\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> belonging to subcategories P1 and P2, and maternally informative single-cell BAF values are derived from those <span id=\"urn:enhancement-499ea5f9-729d-485b-8835-c49a95e642e1\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> belonging to subcategories M1 and <span id=\"urn:enhancement-7125ec02-9761-44da-8a9b-e1a2afb1bad8\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/m2\">M2<\/span>.<\/li>\n<li>The single-cell BAF values are subsequently mirrored around the 0.5 axis for those <span id=\"urn:enhancement-373c1c98-4db7-4810-87d9-3c8e2cd22100\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> where either parent has a heterozygous <span id=\"urn:enhancement-88d07fec-7b47-451e-9442-fdcc623a1236\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> call BA after phasing. Therefore, if the cell inherited H1 of the father (and either H1 or H2 of the mother), P1 <span id=\"urn:enhancement-3045e54a-4a26-43fa-8482-73668b08ac58\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> BAFs will now have a value of 0 and P2 <span id=\"urn:enhancement-9e461a39-5146-4da0-8584-c8928759a7d0\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> BAFs will continue to have a value of 0.5. In contrast, when the cell inherited H2 of the father (and either H1 or H2 of the mother), P1 <span id=\"urn:enhancement-55029b0e-990c-4351-81f9-6b99da9f3802\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> BAFs will have a value of 0.5, but P2 <span id=\"urn:enhancement-cf0d675f-f10b-45df-bec0-0e33a5e6807e\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> BAFs will now have a value of 1. A similar rationale applies to single-cell <span id=\"urn:enhancement-0ae05b17-33ef-4ea0-b5d3-6100126ccd41\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> BAFs in the M1 and <span id=\"urn:enhancement-f30a128c-13cd-4f92-8228-af09100f26f4\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/m2\">M2<\/span> subcategories.<\/li>\n<\/ol>\n<ul>\n<li>Subsequently, per subcategory (P1, P2, M1, <span id=\"urn:enhancement-bb415724-59cc-467f-bff6-370d899bd170\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/m2\">M2<\/span>), these single-cell BAF values for consecutive <span id=\"urn:enhancement-c697430c-49ed-4116-b581-932f61f4b216\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> in the genome are segmented by piecewise constant fitting . The resulting segments define the blocks of <span id=\"urn:enhancement-1115a7e5-6cab-444b-9db5-8c8eecb6be61\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> alleles, derived from paternal H1 and H2 or from maternal H1 and H2, that co-occur on the same inherited chromosome, or in other words the haplotype blocks. Indeed, the loci where P1 and P2 <span id=\"urn:enhancement-ecc8d23e-7797-411e-a1ee-0aba89be33aa\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> BAF segments jump from values 0 and 0.5 to values of 0.5 and 1, respectively, represent the sites of <span id=\"urn:enhancement-a79854a5-1606-4d46-a769-393f40714cca\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/homologous-recombination\">homologous recombination<\/span> between the paternal H1 and H2. In contrast, for the same duplication in the cell, M1 and <span id=\"urn:enhancement-994ad838-6b5d-4940-ada1-5552ee55518a\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/m2\">M2<\/span> <span id=\"urn:enhancement-d30fd4af-d634-443d-9f8f-f1b609f8d4bd\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> BAFs have expected values of 0 and ~0.67 when maternal H1 was inherited by the cell, or values of ~0.33 and 1 when maternal H2 was inherited by the cell, respectively.<\/li>\n<\/ul>\n<p><strong>Module 3: Single-Cell Haplotyping via Discrete <span id=\"urn:enhancement-8b8bae25-3eb6-4802-8bcb-bb7aca93dd4e\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> Genotype Calls<\/strong><\/p>\n<p>For genome-wide haplotype reconstruction of a single cell via discrete <span id=\"urn:enhancement-e0f64b1f-7691-4c61-b1e3-6af55ccd9ba9\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes, the genotypes of both parents as well as that of a close relative (e.g., a sibling or the grandparents) are required.<\/p>\n<p>In the current workflow two options are considered:<\/p>\n<p>(1) if grandparental <span id=\"urn:enhancement-366687ff-72e2-4afb-a84e-e99bc43faf51\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/dna-samples\">DNA samples<\/span> are available, their <span id=\"urn:enhancement-9221fbb4-272b-4066-91d2-180a6cd4a98d\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes will be used to phase the parental genotypes and subsequently the cell\u2019s genotype is haplotyped by applying phasing rules on informative <span id=\"urn:enhancement-7f69d979-067d-4f05-bdab-162e9825d484\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span>;<\/p>\n<p>(2) if DNA of a sibling is available, his or her <span id=\"urn:enhancement-13bc7ac2-6095-4c3c-a427-fb3d1d3fa0cf\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotype will be applied to phase the parental <span id=\"urn:enhancement-886e6d27-6cdf-4277-8d32-3735ea83cec8\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes and subsequently the haplotypes of the single-cell <span id=\"urn:enhancement-1f236ae4-0e8d-4a1e-ae02-007b59162f68\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes are determined by applying phasing rules on informative <span id=\"urn:enhancement-f1aae235-5f14-42e5-8290-915fcd351fe4\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span>.<\/p>\n<p>Because of allelic amplification bias and errors (e.g., ADO and ADI) after WGA, as well as the error-prone interpretation of <span id=\"urn:enhancement-e167ec9d-bfaa-4eac-a281-bed2eb1f0851\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> probe intensities by genotyping algorithms, individual <span id=\"urn:enhancement-7f02192c-16f0-40a8-b32b-08b7a9d5a20e\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes and thus <span id=\"urn:enhancement-433d397d-52cd-4af8-962d-f440fdd1904b\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> haplotype calls within a cell contain errors. To remove these random artifacts and to determine the <span id=\"urn:enhancement-9c76f1a0-b47f-46cd-8820-5f0bc1374f75\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> haplotype blocks within a cell, we designed a 1D median filter (1D-MF) that walks across the raw single-cell haplotypes for the informative <span id=\"urn:enhancement-6b117060-4f93-4151-a8a0-6780a31ab58b\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> genome wide and considers the raw haplotype state from multiple informative <span id=\"urn:enhancement-35cb37c2-d595-4586-acda-a1ad660f4911\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> in a variable window.<\/p>\n<p>Because 1D median filters preserve edges while removing noise, the locations of the <span id=\"urn:enhancement-8a127ccf-992a-4ebc-93d4-428839bb5cbd\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/homologous-recombination\">homologous recombination<\/span> sites in the reconstructed haplotypes of the cell are preserved. The 1D median filter window (Wk) for each chromosome \u2018\u2018k\u2019\u2019 is defined as:<\/p>\n<p><img loading=\"lazy\" decoding=\"async\" class=\"size-full wp-image-1719 aligncenter\" src=\"https:\/\/www.mybiosource.com\/learn\/wp-content\/uploads\/2018\/01\/1.png\" alt=\"\" width=\"189\" height=\"49\" \/><\/p>\n<p>where Wk represents a chromosome k-specific window. W1 is the window specific for chromosome 1, containing 22 informative single-<span id=\"urn:enhancement-7b303593-19ee-4524-aac9-1e4e97240f7b\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/nucleotides\">nucleotide<\/span> polymorphic <span id=\"urn:enhancement-1361abb5-c763-4ddf-acc2-8854a963a001\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/markers\">markers<\/span>. nPMk is the total amount of informative single-<span id=\"urn:enhancement-dfb701d8-fde3-4cfd-a70e-390126704e06\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/nucleotides\">nucleotide<\/span> polymorphic <span id=\"urn:enhancement-20870cd3-3724-4915-aced-0b8aa702d58b\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/markers\">markers<\/span> for chromosome k (nPM1 is the total amount of informative <span id=\"urn:enhancement-ee9c9a76-7694-4ff4-bcdf-0c0a465753cc\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> for chromosome 1), and the division (nPMk\/nPM1) is rounded to the nearest integer value.<\/p>\n<p>Subsequently, the algorithm compares the single-cell haplotype blocks resulting from the 1D median filter with the raw <span id=\"urn:enhancement-b9808b7c-9dad-45b5-adbf-0566ef1f41e4\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> haplotypes of the cell and determines whether the majority of the <span id=\"urn:enhancement-d5607da9-baec-4cd0-99fb-cd34bc722de9\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> (&gt;60%) in the raw <span id=\"urn:enhancement-e13f3af5-3bee-4642-876a-eb11a8b7cae4\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> haplotypes are assigned to the same allele as in the 1D-MF <span id=\"urn:enhancement-785ab76e-bbdc-46a9-83a0-a4829f2fe368\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span>-haplotype block. Otherwise the haplotype block from the 1D median filter is penalized and will not be deduced.<\/p>\n<p><strong>Module 4: Supervised Copy-Number Typing of Single-Cell Haplotypes by Integrating <span id=\"urn:enhancement-2c9b17eb-27ab-4770-9176-71870f631a35\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> logR Values with Haplarithmisis<\/strong><\/p>\n<p>In this module, the <span id=\"urn:enhancement-73038d70-0951-43a7-a86c-297cda1aed39\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> logR values are normalized for %GC-bias and further to the disomic chromosomes identified via discrete <span id=\"urn:enhancement-36d20c29-a0ac-46db-a435-01ea936aa366\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> calls as well as <span id=\"urn:enhancement-f72a426a-0f95-41ee-ba5d-d2d31f633307\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> haplarithm <span id=\"urn:enhancement-38ae3560-68dd-4810-819b-ac9e09d6c4e5\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/patterns\">patterns<\/span>. Finally, normalized and segmented <span id=\"urn:enhancement-32d8e782-1feb-4fce-b52d-c4adaec314bb\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> logR values are interpreted via haplarithmisis for the detection of copy-number aberrations.<\/p>\n<p>Raw logR values from <span id=\"urn:enhancement-9b306630-8eae-44e2-b8f0-94631e082202\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> arrays are exported from GenomeStudio (Illumina) and are smoothed using a moving average (window of ten <span id=\"urn:enhancement-7eed0e0c-9f2f-4d83-9efb-20f9f8fd6e4e\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span>). These averaged logR values are corrected for %GC bias by a loess-fit and the corrected logR values are preliminarily normalized toward a trimmed mean of the likely normal disomic chromosomes determined by parental scores. The latter are determined on the basis of parent-of-origin values for <span id=\"urn:enhancement-f971b348-a4e9-42ee-bbac-5281f6fb0469\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span>. Whereas WGA produces artifacts randomly, leading to occasional aberrant parental scores for <span id=\"urn:enhancement-d7935246-e6ea-4428-95ca-b8f3f6f260d9\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span>, true copy-number aberrations are expected to produce aberrant paternal or maternal scores consistently over many consecutive <span id=\"urn:enhancement-9bc2c4df-e872-42ee-b75b-1222ebddbdb7\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNPs<\/span> located within the anomaly. This principle is applied to identify chromosomes that are probably disomic. Paternal and maternal scores, PSk and MSk, respectively, are computed for each chromosome k:<\/p>\n<p><img loading=\"lazy\" decoding=\"async\" class=\"size-full wp-image-1720 aligncenter\" src=\"https:\/\/www.mybiosource.com\/learn\/wp-content\/uploads\/2018\/01\/2.jpg\" alt=\"\" width=\"172\" height=\"179\" \/><\/p>\n<p>where P<sub>k,j<\/sub> and M<sub>k,j<\/sub> represent the paternal and maternal parent-of-origin value of a <span id=\"urn:enhancement-257b3ca9-9afa-45e6-b795-d89fb4d58a46\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> j informative for parent-of-origin analysis on chromosome k, respectively, and Sk,j has a value of 1 for each <span id=\"urn:enhancement-255e9b3d-3f94-440f-b4a0-03f44db8ebb4\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> j on chromosome k that is informative for parent-of-origin\u00a0 analysis. Subsequently, a parental relative ratio for each chromosome k was computed:<\/p>\n<p><img loading=\"lazy\" decoding=\"async\" class=\"size-full wp-image-1721 aligncenter\" src=\"https:\/\/www.mybiosource.com\/learn\/wp-content\/uploads\/2018\/01\/3.jpg\" alt=\"\" width=\"252\" height=\"160\" \/><\/p>\n<p>where Patk and Matk represent the paternal and maternal relative ratios, respectively. These values were used for a preliminary normalization of the logR. To fine tune the normalization, these preliminary logR profiles were integrated with haplarithm <span id=\"urn:enhancement-eed7562a-41af-494f-8728-a3f461c8dbe5\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/patterns\">patterns<\/span>, allowing a final selection of the disomic chromosomes to correct all %GC-corrected logR values of a cell according to a trimmed mean of the logR values of the selected disomic chromosomes for that cell.<\/p>\n<p>To call DNA-copy-number aberrations, the segmented logR values are integrated with haplarithmisis.DNA gains and losses were scored when the segmented logR values and the haplarithm <span id=\"urn:enhancement-f862fef8-2be3-49e5-9dae-3796ba2fe1df\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/patterns\">patterns<\/span> across the logR anomaly were concordant. Aberrant logR values (logR &lt; &#8211; 0.3 or logR &gt; 0.15) not corroborated by a typical haplarithm pattern following visualization were not scored as DNA gain or loss. Aberrations smaller than 3Mb were not considered with one exception.<\/p>\n<p><strong>Genotype Inference Derived from Haplarithm <span id=\"urn:enhancement-900b19a4-93f0-4de9-8945-d328e33cb7c1\" class=\"textannotation disambiguated wl-thing\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/patterns\">Patterns<\/span><\/strong><\/p>\n<p>To infer discrete <span id=\"urn:enhancement-ee29eab8-2e3c-4431-9a76-d75aa879cd45\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> genotypes from <span id=\"urn:enhancement-a207209a-729e-4a32-8154-56885f8f92a8\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> haplarithm profiles, first transform <span id=\"urn:enhancement-d29323c9-ca4c-4506-8849-d8164b3bdae4\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> haplarithm BAF segments to discrete <span id=\"urn:enhancement-2d41633d-b121-47e3-aa82-6885f3c220c7\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/snp\">SNP<\/span> haplotypes. Determine thresholds on segmented P1 and M1 values as well as on segmented P2 and <span id=\"urn:enhancement-d42474b1-8199-4a35-a993-3733704601a9\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/m2\">M2<\/span> values for diploid chromosomes. These thresholds were determined by fitting a mixture model of two normal distributions to the density of the segmented P1 and M1 values, and similarly for the segmented P2 and <span id=\"urn:enhancement-84f308fe-e50c-496a-9f8c-ae7c1e6bb039\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/m2\">M2<\/span> values. The distributions near to 0 and 1 were further applied (named \u2018\u2018zone0\u2019\u2019 and \u2018\u2018zone1,\u2019\u2019 respectively) to calculate the two thresholds\u2014an upper threshold on zone0 and a lower threshold on zone1\u2014which include 99% of the data in the \u2018\u2018P1 and M1\u2019\u2019 and \u2018\u2018P2 and <span id=\"urn:enhancement-feb543c7-4e5c-4377-a68e-f69c6175e6ac\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/m2\">M2<\/span>\u2019\u2019 distributions, or zone0 and zone1, respectively. Subsequently, these thresholds were applied on the P1 and P2 segments in the paternal haplarithms as well as on the M1 and <span id=\"urn:enhancement-91c64bc7-8285-4b82-86a5-26e56862919d\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/m2\">M2<\/span> segments in the maternal haplarithms. If the segmented P1 is within zone0 and the segmented P2 is not in zone1, that genomic interval is assigned the paternal H1 haplotype; however, if P2 is within zone1 and P1 is not in zone0, that genomic interval is assigned the paternal H2 haplotype. A similar rationale holds for M1 and <span id=\"urn:enhancement-c374350c-a997-4cd6-8bd6-b6c5f3b0dcd9\" class=\"textannotation disambiguated wl-creative-work\" itemid=\"https:\/\/data.wordlift.io\/wl1503301\/entity\/m2\">M2<\/span> to deduce maternal discrete haplotypes.
